When yahiko got hurt. Nagato's rinnegan activated and he lost control of himself. Well when yahiko died nagato finally lost it,and his other personality/self awoke and toke control. He decided to continue yahiko's goal to make everyone feel their pain.

konan was so horrified by his power that she was convinced that he was a god.

Somehow with pain's godly ability he was able to sort of bring bodies back to life. So the first person he brought back was yahiko.

I don't think Yahiko died in combat, I think he got killed by Nagato and then turned into a body of his alter ego Pain.
Yahiko was just like Naruto (in some ways...not all), he wanted to protect, not bash...unlike Nagato

My guess, is that they got into a fight over weather Nagato starts killing or not...or maybe he got influenced by Madara. Prob Yahiko tried to stop Nagato from doing something foolish, and the discuss resulted in a Naruto/Sasuke type of battle, but unlike sasuke Nagato killed Yahiko.

Prob Yahiko was the only one holding him back from doing something stupid, madara noticed this and thought (shat...rinnegan...that's h4x dude....a must), and just deceived Nagato into thinking that he's better of without Yahiko.

Why is Konan even alive?
Either Yahiko asked Nagato to protect Konan (after Nagato snapped back to reality from his roid rage state), or Nagato just lost it after killing Yahiko and said that if Konan doesn't stand by his side, she would end up just like Yahiko.

Or just kept her alive for butt seks no jutsu.

But to answer the OP, I think it's very possible that Nagato took on a new personality as a result of Yahiko's death. Of course, Yahiko had to have grown into an adult (or a tall teenager) before he died. So this personality could have been dormant for years from when Nagato first awakened the Rinnegan.

That's definitely Yahiko's body Pein/Pain is using. Jiraiya confirmed this during his fight.

But how he figured out how to transfer the Rinnegan to other bodies is a mystery ;x!

yahiko is not pain. nagato is pain, and yahiko is just a tool that pain(nagato) is using. it might be his favorite tool. that is why he protect him.

I really doubt Nagato killed Yahiko. The trauma of Yahiko's death is more than likely what caused Pein...
