We've seen a lot genjutsu in the series, so it's more or a less fully defined as to how it works. The user tries to regulate the chakra going to the target's brain which in turn manipulates the target's senses which indirectly creates an illusion, where the targets mistaken as reality. At a first glance I found it difficult to relate the illusions created by genjutsu to Yin(dark) chakra as they aren’t physical forms which has to be the case for it to be a yin(dark) chakra manipulation.
But thanks to the recent information about the sharingan being a representation of the SO6P's dark(yin) bloodline limit and understanding how Tsukuyomi works, helps us explain why genjutsu is a dark(yin) chakra manipulation. Tsukuyomi gets into effect almost instantly and the user is able to manipulate time and space (surroundings, i.e... what’s in the illusion created). Because time is distorted this means all that occurred during the illusion actually occurred in an alternate dimension, a dimension where one’s imagination can become physical form. This explains why in the living world during the illusion the affected people are standing completely still. How fast the technique activates, the degree of how much time distort tells you how powerful the genjutsu is and how long the illusion lasts tells you how skillful the user is. Itachi kept Kakashi in the illusion world(The
anime(part 1) called it the phantom world) for 72 hours but lasted less than second in the real world, which tells why Tsukuyomi is regarded the most powerful genjutsu and why Itachi is a expert in genjutsu.

As genjutsu creates an illusion of physical form (in another dimension) this means it’s a dark(Yin) chakra manipulation and as the illusion itself is lifeless the user(life-form) needs to maintain it via using there own chakra meaning its not a light(yang) chakra manipulation.
Note:The more detailed the illusion the more chakra is needed. Also because Tsukuyomi is an advanced genjutsu, this technique has a lot more spiritual energy than usual, apart from chakra exhaustion the user also experiences physical pain in their eyes. This is to balance the technique with physical energy due to the spiritual energy being a lot more dominate.
Madara’s eye of the moon plan is to cast an Eternal Tsukuyomi to enslave everyone in genjutsu, this plan now makes a lot of sense to me. As the illusion on its own is life-less this would still require Madara to maintain it. But now that Madara has both the yin(dark) and yang(light) bloodline limits of the So6P he can breathe life into the illusion and he wouldn’t need to maintain the illusion even if he dies. The same way the tailed beasts still live on after the so6P died.
The soul transfer jutsu and genjutsu have a lot of similarities, they both occur in another dimension and both try to overpower the target's soul(some may prefer the word spirit). But genjutsu at best can only break one's spirit while the soul transfer jutsu can take take over completely and hence their body. This is one of the reasons why Orocihmaru was obsessed with the sharingan as he marveled at the genjutsu Itachi used on him. This also would explain why Sasuke with his sharingan could resist the soul transfer ritual and with the help of the curse seal ended up absorbing Orocihmaru. And would explain why Orocihmaru resorted to Sasuke to begin with as he had no chance to compete with a genjutsu expert like Itachi.
