first-jiraya never said that. since he had no chance in taijutsu and ninjutsu, he had to try genjutsu.

second-when 3 pain's bodies were hit by sage genjutsu, the other 3 were able to move. this means that nagato himself wasn't afected.

third- deidara broke sasuke's genjutsu (with normal eye)
then sasuke broke itachi's tsukyomi (with normal sharingan)
what makes you believe that nagato would be afected?think dude..at least use logic.

4th- shinra tensei had already started. didn't you saw that?so konoha was f*cked.

To be fair, it has already been stated by multiple sources that Sasuke's genjutsu is nowhere near the same level as Itachi's. Also Deidara had encountered Itachi and dedicated years to figuring out how to resist the sharingan. Even with that though he was still effected by Sasuke's genjutsu, he just resisted it to a point.

He says he needed to thank Itachi because that experience gave him an opportunity to learn about the sharingan and thus he was able to figure out a way to see through the illusion. He was able to recognize that he was in an illusion when Sasuke used and act accordingly, that is very different from resisting something like Tsukiyomi which is a much higher level and literally attacks the senses beyond simply fooling them. Danzo was also able to resist Sasuke's genjutsu but even he, who was extremely well versed in the sharingan was eventually outdone in genjutsu by Sasuke. Even with that though both Danzo and Madara state plainly that the difference between Sasuke's genjutsu and Itachi's is immense.

Sasuke was able to counter Tsukiyomi because he has the sharingan and the same blood as Itachi, Itachi stated this himself "only another Sharingan user with the same blood as him can defeat Tsukiyomi."

Sasuke had a number of things going for him in that situation. To say that Pain would be uneffected by Tsukiyomi is an extreme unlikelihood especially considering we have already seen that genjutsu is relatively effective on him. Just because Sasuke can break free of Tsukiyomi doesn't mean that others can.

It is true that Nagato would be able use any bodies that were not caught in the genjutsu but all those that were would doubtlessly be taken down just as was the case with Jiraiya's genjutsu. Pain's main body would be unaffected if it was not hit directly but he would be very limited unless he were able to heal the bodies that were hit. Pain defeated Jiraiya largely due to the fact that Jiraiya didn't know about all of Pain's bodies otherwise he could have probably prevented Pain from reviving the bodies that he took down. That's not to say that Pain definitely would have lost but it certainly would have made the situation more difficult for him.

Pain would be better suited to handle Tsukiyomi because of his multiple bodies but it would still be dangerous for him because it would put many of his bodies at risk much like Jiraiya's genjutsu put many of Pain's bodies at risk. If Itachi knew about Pain's bodies, he could disable some of them with Tsukiyomi and then destroy them completely with Amaterasu making their revival impossible. Pain certainly has enough techniques that he might be able to avoid that preemptively but it would be something that he would need to plan for or the situation could quickly go bad for him.

I posted it so ya'll could enjoy the brilliant editing work, and have something fun to read. I don't agree with the outcome of it as well, but stop discussing it here and take any Tsukuyomi/Rinnegan Itachi/Nagato discussions to the doujutsu discussion thread.
