first-jiraya never said that. since he had no chance in taijutsu and ninjutsu, he had to try genjutsu.

second-when 3 pain's bodies were hit by sage genjutsu, the other 3 were able to move. this means that nagato himself wasn't afected.

third- deidara broke sasuke's genjutsu (with normal eye)
then sasuke broke itachi's tsukyomi (with normal sharingan)
what makes you believe that nagato would be afected?think dude..at least use logic.

4th- shinra tensei had already started. didn't you saw that?so konoha was f*cked.
