This gives its bearer great abilities. It can enhance the number of techniques a ninja can use or the number of times a ninja can use a technique in a period of time. It can also be used to concentrate chakra to certain parts of the body to perform various techniques. Also, ninja who have good chakra control can dispel genjutsu well. The better chakra control a ninja has, the longer the ninja would last.
Some good examples of those who have this are Sakura and Tsunade whose near perfect chakra control exponentially increases their physical strengths, especially Sakura whose chakra control is good enough to be able to dispel Kabuto's genjutsu from Naruto and herself. Other medical nins also have excellent chakra control, and this makes them able to harness their healing chakras.
It is said that ninjas have their own affinities with an element. Some ninja can have affinities with more than one element, and some ninja can combine their elemental affinities to form a new, unique element. This power is greatly explicit in the manga. These elemental affinities can be "physically recomposed" and "spatially recomposed". This power can enhance the other types of power.
Two good examples of characters who have shown their elemental abilities are Sasuke, who has an affinity with lightning as he was able to drastically modify the lightning-based Chidori, and Naruto who has an affinity with wind as he was able to spatially recompose Rasengan, enhancing it with his wind affinity.
The Power of "Thinking" (Intelligence)
This power is perhaps the most important, it means being able to think through situations. Even a low-level ninja can defeat high-level ninja with this power.
Perhaps the best example for this is Shikamaru. He was able to end his fight with Temari in a draw even if Temari has tremendous destructive power. He was able to win using his ability to think of the environment (the clouds, the sunshine, the two holes on the ground), of what he could do with what he had (using his vest and a kunai to create some shadow), and of the limitations of his techniques (which Shikamaru used to estimate if he could catch Temari with his Shadow Manipulation jutsu). Shikamaru was also able to push Tayuya to her limits because of his power of thinking.
This is pretty self-explanatory. This is all about determination, resilience, will, etcetera. Some seemingly weak ninja who are strong-willed can defeat dangerous enemies. Ninjas who have strong willpower are hard to take care of as they would not give up. The best example for this is Naruto who has been literally beaten many times but has survived all instances because of his will.
