Pirates is my overall vote.
However, we all must take into consideration what type of Pirates or Ninjas.
Is this One Piece versus Naruto or real world pirates versus ninjas?

Yeah it's it real world, the it still will be pirates winning because they, as a whole, follow no rules. Unlike ninjas who follow bases for living.
Plus the classic swords < guns statement comes into my mind.

In Japanese manga, Pirates own ninjas. In real life, ninjas own pirates. This is my belief.
